When I open FileZilla it says a new version is available, so i click it downloads a zip file, I unpack that file, but what do you do delete the old working copy off your laptop and re-install the new one?
I have a few small vps accounts setup in there, I do not want to lose the logins and stuff.
Please help.

Just install the update. Everything will still be there.

Upload it to where? Just go to your download folder and double click the file. Filezilla saves all your settings in a file in your AppData (hidden) folder on your computer. All your settings will still be intact after updates.
